I am using CLR transformed data and noticed that my Bray and Jaccard PCA plots look exactly the same (setup and output below). The stats seem to update, but not the visualization. This does not happen if I switch to PCoA.
Yes, this is expected. PCA is always on Euclidean distance. The distance method is only for PCoA… will add the information to the web page
