When all the ID were being identified in KEGG and HMDB it’s not taking the IDs in enrichment analysis. Half of the id were shown error but identified in conversion process.
This topic has been discussed a lot. There are a lot of compounds in KEGG / HMDB, but only a small portion of them have functional annotations. You can refer to this post for more details
