Similar to the Multiple Regression topic, it looks like beta diversity and rarefaction are throwing a similar error.
I’ve attached screenshots from the sample data (Moving Pictures).
Maybe a Vegan issue with the new version of R (completely guessing here, so I may be totally wrong.)

We are also experiencing the same issue with beta diversity and sometimes with taxa barplots. We are also seeing issues with LEfSe where a message pop ups stating no significant features were identified, however a dot plot appears.
Yes, I have the same issue. Beta diversity is not working for a few days.
The issues seems partially fixed now, as PCoA are correctly displayed, but it seems there is something wrong with phylogenetic-based metrics (see below). The match was properly assesed.
