This is expected behavior. Please refer to this post for more details.
Note, you can turn off the filters (i.e. all set to zero) to make it reproducible, however, this will give a false impression of the robustness of the result (which is in fact not). This is caused by the nature of microbiome data - sparse, heterogenous and zero inflated.
