Just for future reference to everyone who might have the same problem, it was pretty easy to change the label manually — check the difference in R or simply in text file, and in my case, the feature IDs in nwk tree file was quoted in ". Find and Replace function in text editor can simply remove all " in a click. Hope this helps.
